Sealing painted floorboards

We have painted our floorboards a beautiful light grey (water based). The boards are untreated timber. We have painted a water based vanish over one section and it now looks like there are pale coffee stains everywhere. How can we seal the colour without getting these stains? Can we paint over the stains? Thank you. Vanessa

Sounds like you forgot to treat the knots in the timber with a shellac knotting sealer, if you failed to do this then the resin / sap will bleed through regardless if it’s a water based product or oiled based product with the later it takes a few months to bleed through were water based products it tends to bleed through over night!
