Flat roof with water underneath. Requires fixing or replacement?

I have a flat roof with very slight incline. Some of the coping stones have no lead flashing underneath and insufficient overhang. Water seems to have dripped round the stones underneath the roof felt resulting in a bubble of water.
Is it enough to fix the coping stones or does the fact that water has got in mean that the whole roof will need replacing?
