Pooling water on large (6x7m) flat outbuilding roof - best solution?

I have a large (c6x7m) single story block-built workshop/shed at the bottom of the garden. It has a flat felt roof which suffers from permanent water pooling. It has leaked in a couple of spots on occasion and is doing so again, I am looking to see if there is any cost-effective way to deal with the pooling, which is due to insufficient original gradient compounded by subsequent sagging of the (pretty substantial) single span wooden joists. Since the whole structure is rather ragged (problems with tree roots from next door!) I do not want to spend a fortune on it, but it would be preferable to address the cause rather than the symptom if possible and if cost-effective. The question is - how could it be done, and what would it cost?
