How much does a wrap around extension affect the rooms above it?

I am just about to move in to a house where we will want to do a wrap around extension in a few years time, the bathroom needs doing immediately though. I want to know if we have to treat everything we do now as "disposable" and expect to have to redo the work at the same time as the extension or if actually the extension work should not affect the rooms above when they take out the walls and put in the steel?
